Aphids build unseen in the middle of the bush
A shishito makes a twiggy plant with a great many growing tips, and every tip is somewhere a colony can start. Unlike an open blocky pepper, the interior of this plant is dark and crowded, so an infestation is well established before anything is visible from a few feet away.
The early tells are leaves that glisten stickily in low sun, ants running purposefully up the main stem, and new growth at the tips coming through curled and puckered. Turn leaves over and part the middle of the bush twice a week from the moment it starts branching, and a plain jet of water knocks the colony back before it needs anything stronger.

Aphids matter more as virus carriers than as sap feeders. New leaves that come through narrow, mottled and puckered and never straighten out mean virus, and the only useful response is to pull the plant.
Flowers falling is weather, not illness
A plant covered in flowers that drop cleanly at the joint without setting is not sick and is not short of a nutrient. Pepper pollen is unviable above about 90F (32C) during the day, and flowers also fail when nights hold above 75F (24C) because they never cool off. At the cold end, nights below 55F (13C) stop the pollen shedding.
Shishitos ride this better than most peppers because they set so freely that even a bad fortnight produces something, and they come back into heavy flower within about two weeks of the weather turning. During the gap the job is to hold the plant in good condition rather than to force it.

A gentle tap on the canes mid morning helps set in still humid air, since these flowers are self fertile and only need the pollen shaken loose. It does nothing in a heatwave, because there is no viable pollen to shake.
Split forks, which are the injury unique to this plant
The most damaging thing that happens to a shishito is not a pest at all. The branch forks are brittle, the plant is wide and open, and a loaded branch levered by wind or by a hand pulling at a pod tears off at the joint. A whole side of the plant goes with it, along with several weeks of production.
A partial tear is worse than a clean break, because the branch keeps going for a fortnight, sets pods it cannot fill, then dies back with the crop still on it. Look at the forks whenever you pick.
- Look at the joints, not the leaves Once a week, run a thumb along the main forks and check for a pale split line or a branch sitting at a slightly wrong angle. That angle change is usually the first sign.
- Cut a torn fork back cleanly Take the damaged branch off just below the tear at a clean joint, on a dry morning. Ragged torn tissue left in place rots and carries infection into the main stem.
- Retie what is left Losing a branch changes how the weight sits, so the plant will lean. Add a twine loop around the canes and re-tie the main stem below the first fork.
- Then prevent the next one Add a cane on the side the break happened, loop twine at 12 and 20 inches (30 and 50 cm), and switch to cutting pods off with snips rather than pulling them.
Pod faults that no spray will fix
Most of what spoils individual pods on this crop is physiological rather than caused by an organism, and it is driven by water, sun and pollination weather. Recognizing these saves spraying for something that is not there and points you at the real setting to change.

Diseases, and when to pull a plant
Peppers get off relatively lightly for foliage disease, but soil borne wilts are beyond reach of anything you can spray. Knowing which problems are worth treating and which are terminal saves weeks of effort and keeps one plant from taking the row with it.

Do not stack pulled plants at the edge of the plot or dig them in. Bin or burn them, and wash hands and snips before touching a healthy plant.
Prevention, and the notes that pay off
Rotate at least three years away from peppers, tomatoes, aubergines and potatoes. Space plants 18 to 24 inches (45 to 60 cm) apart so air moves through what becomes a dense bush by midsummer. Mulch two inches (5 cm) deep, water at the base in the morning, and thin a few inner branches late in the season.
Then keep records. Write down the date you first found aphids, the weeks flower drop started and stopped, the position in the bed of any plant you pulled and what it looked like, and any week the pods came out unusually hot. After two seasons you will know your own garden's difficult fortnight in advance and will put the shade cloth up before the flowers start falling.
