Ergot: the one hazard that is genuinely dangerous
Ergot is a fungus that infects the open flower and then grows in place of a grain, producing a hard dark body where a kernel should be. Rye is the most susceptible of all the cereals to it, and the reason is structural: rye is the only common cereal that opens its flowers wide to catch wind-borne pollen, and an open flower is an open door. A wet, cool spell during the week the crop is flowering is the condition that lets infection in.
You can usually see it before harvest. Walk the block once the ears are formed and look for something dark protruding from an ear, longer and narrower than the grains around it, sometimes curved like a small horn, purple-black and hard rather than soft. Pull and bin those ears where you find them rather than letting the bodies drop to the ground, since they overwinter in the soil and produce the spores that infect next season's flowers.
The alkaloids ergot contains are toxic, affect circulation and the nervous system, and are not destroyed by baking. This is why hand sorting the cleaned grain is not optional for home-grown rye. Any dark, hard, oversized or misshapen kernel is discarded, along with anything doubtful. If a batch has more than a stray kernel or two, throw the batch away. Do not compost the culls; bin or burn them.
Ergot bodies survive one to two years in soil. After an affected crop, do not grow rye or other cereals on that ground for two seasons, cut nearby grasses before they flower so they cannot host the fungus, and never save seed from a crop where you found ergot.
Allelopathy: rye is a hazard to whatever follows it
Rye releases compounds from its roots and from decomposing residue that suppress the germination of small seeds. This is not a side effect; it is a large part of why rye works so well as a weed-smothering cover crop, since the same chemistry that stops weed seed germinating in spring is doing exactly what you wanted. The problem is that it cannot tell the difference between a weed seed and a carrot seed.
The practical rule is to leave about three weeks between turning in a rye cover crop and direct sowing anything fine into that bed. Carrots, lettuce, brassicas, onions and every small-seeded flower are affected. Large seed pushes straight through it: beans, peas, squash, corn and sunflowers can go in almost immediately. Transplants of any size are essentially unaffected, because a plant with roots already established is not trying to germinate.
Two things shorten the waiting period. Turning the residue in shallowly, into the warm top four to six inches (10 to 15 cm), speeds decomposition considerably compared to burying it deep. And cutting the crop young, while the stems are soft and green, produces residue that breaks down in weeks rather than the months woody straw takes. If a bed is needed quickly, plan it for transplants and stop worrying about the interval.

Rusts and leaf diseases
Rye carries less foliar disease than wheat or barley and often none worth acting on, but the rusts do appear. Leaf rust shows as scattered orange-brown pustules on the upper leaf surface that leave rusty dust on a finger drawn across them. Stem rust is darker, more elongated and sits on stems and leaf sheaths, and it is the more damaging of the two because it interrupts the flow feeding the grain. Both are worse in warm humid weather during grain fill.
There is no useful spray at garden scale and none is needed. What changes the outcome is airflow and rotation. A stand sown at a sensible rate rather than packed thick dries out after dew, and a block in the open dries faster than one against a fence. Rye following rye is the reliable way to build the problem up, so leave at least two seasons before cereals return to a bed.
Powdery mildew occasionally appears as white felt on lower leaves in a crowded, sheltered stand, and snow mold can show up in spring as a matted gray or pink patch where snow lay long and wet. Neither is usually worth intervening in. Snow mold patches normally grow away once the crop dries out and warms up; if a patch is genuinely dead, rake it clear and sow something else into the gap.

Volunteers, and rye that will not leave
Rye is a vigorous grass and any grain it drops germinates readily. A crop that shattered before you cut it, or a cover crop allowed to flower and set seed before you took it down, leaves the bed seeded and you will be pulling rye seedlings out of the following crop all season. These volunteers are also the bridge that carries rust and other diseases from one year into the next.
Prevention is entirely about timing. Take a cover crop down before any ear emerges from the sheath and no seed can be set at all. Cut a grain crop at hard dough rather than waiting for glassy grain, and shattering never begins. If seed has already been shed, let the bed flush green after rain and then hoe the seedlings off shallow while they are still at the two-leaf stage, when a single pass clears them.
Rye does not run at the root and has no rhizomes, so it will not spread sideways into paths or beds the way a perennial grass does. Everything unwanted comes from seed. That makes it entirely controllable, provided the crop never gets to flower unless you meant it to.
Birds, weather and what to note down
Birds are the pest that costs most at garden scale, and at two points. At sowing, pigeons and finches take broadcast seed off the surface, so net or row cover the bed until the shoots are an inch (2.5 cm) high. At grain fill, sparrows and finches work the ears, and a small block is a concentrated target in a way a field is not. Netting over hoops is the only thing that reliably works; scarers stop working within days.
The weather hazards are prolonged wet during flowering, which is what invites ergot, and prolonged wet after hard dough, which sprouts grain in the standing ear. Neither can be prevented, but both can be responded to: cut early and dry under cover rather than leaving a ripe crop standing into a wet forecast.
Note the dates the crop flowered and what the weather did that week, and note the date of any storm that flattened part of the block along with where in the bed it happened. Record how much ergot you found, even when the answer is none. Across three seasons those notes explain far more about a good or bad harvest than anything you did to the crop, and they tell you whether to move your sowing date rather than work harder.
